If you decide to try my suggestion please back up your data first. Were you able to use the workaround as Autodesk described it? Am I missing something? Once that folder is renamed LDT will not see any vertical information and you can re-sample your profiles and sections. The files in this folder store all of the vertical information for that alignment's profiles and sections. You will find this folder under the Align folder in your LDT project. Then, while LDT is closed, rename the folder that has the same name as your alignment. It would seem to me that you could rename your surface (if it is more then 10 characters). I checked the Alignment.mdb file and did not see anything that would tie it to a surface or profile.
